Based on your nice pre-print, I took a shot at speeding up fqgrep in release v1.1.0. While feature sets are different between the two tools (I like the tune and JSON support of grepq), in my hands the two tools have around the same run time.
Would it be possible to re-run the benchmarks with the latest release of fqgrep to see if you can confirm in your hands?
Also, it probably it makes sense to pick a dataset where both tools run longer than a few seconds (a minute or two), given <1s is hard to say anything meaningful about for this application.
